Flynn regrets not bullying Tron into handing over his disc(s) when he arrived on the station more than any other single action in his existence. (The entire Clu fiasco couldn't really have been prevented by any one thing.) He feels responsible for Tron being trapped in a living hell twice. Interacting with Rinzler is agonizing mostly because Flynn knows how much pain he's in, but also partly because it's a reminder that he screwed up again.
His principles don't let him avoid Rinzler, because he needs Flynn's help more than anyone else, but they also stop him from doing anything truly effective about it, so he's stuck in a stalemate with Rinzler that Rinzler's the only one with the power to break. When he seems calm around Rinzler, it's not Zen, it's because he's mercilessly suppressing his emotions so he can do what he has to, and it takes a massive toll on him. (Which the other programs/Sam have to have noticed by now.)
The subject of Rinzler is also the one thing that could get him genuinely, toweringly angry with Clu if he lets himself.
