BUT, on a separate note:
Shepard has a lot of respect for Thane, even if he comes from some bizarre alternate universe where she has a dick. In her brain, he's separate from the Thane of her native universe, which is a little strange for her, and she's considerably better friends with him than her own Thane. (Whenever she gets back, that's going to be weird. But she can ruminate on that later.)
She pretty much takes anything he says as hard fact which, given how paranoid she is about everything involving information, is a fairly high compliment. She'd never tell any of them as much, but she puts more stock in Thane's reports and assessments than anyone else's. She'd question the validity of Legion's or Garrus's findings before his.
In the ridiculously unlikely event that Thane needed a favor/help killin' a bitch, Shepard would probably just agree.
TL;DR: Bros. Pound it. In a really fucked up way, Thane's almost the Spock to her Kirk. You know. If Kirk kicked people out windows and Spock broke necks instead of just logically assessing the situation.

fffff d'awww shepard. IN RETURN:
There is no one that Thane trusts more than Shepard, period. To him, there's really only one difference between the Shepard of his universe (John) and this one (Jane) and that would be gender. The commanding situation is fairly similar and the personalities are identical to him, so the transition was just pretty much simple for him.
The same kind of feeling goes both ways; no matter what Shepard would ask Thane to do, he would do it without question. Thane is unquestionably loyal to Shepard. A good example would be that while the Grand Councilwoman was still around and had hired Thane, if he had to make a choice between her or Shepard, it wouldn't even be a decision. He would never betray Shepard willingly.
