WRITING ALL THE PSEUDO-IC ESSAYS
He's sorry he didn't believe you when you said you were Flynn (everything he (now) knows about human aging is linked to DNA and telomere shortening, which doesn't really explain why his face is different--and hey, did you know DNA is actually really cool and... etc. etc. etc. SCIENCE!!!), but... well. You still look funny.
On a more serious-ish note, Gibson's still having a little trouble reconciling the Flynn he knew (or... pseudo-knew-and-rescued-once) with the Zen Obi-Wan-Flynnobi. He's pretty much defaulting to his normal mode of treating people--aka all the snark, all of it--with possibly a little more respect than he usually shows people. He's still the Creator, even if Gibson's about as far from reverent as it's possible for a program to get on the Grid... and besides, Flynn knows all this cool stuff about the User world. :3
... and the words "thank you for fixing me" will probably never come out of his mouth, ever ever ever, but he means it. In a roundabout sort of way.
tl;dr: Gibson is confused and fails at treating God with any kind of reverence whatsoever.

He is willing to accept, for the sake of argument, that Jalen isn't a ticking timebomb ready to explode into a second copy of the one program who basically makes him keysmash in anger and/or terror--for now.
That still doesn't mean he has to like Jalen. :|
And, y'know, Jalen sort of stands for everything Gibson doesn't. And he wears too many clothes compared to... everyone. (And he has a plaza named after him--although that suddenly matters a lot less when Gibson has a whole residential zone. :3) They could be friends, if Gibson ever gets over that whole irrational bias thing, but. For now, Jalen is going to have to settle for a grudging-if-sincere apology for freaking out at him at the lake and as much continued avoidance as is possible for two people living in the same house.

I WROTE YOU THIS ESSAY I HOPE YOU LIKE IT
You destroyed his home, corrupted him, and made him try to kill his friend--who then had to kill him. (... admittedly, he only heard about that one secondhand, but it still counts, dammit.) Then you corrupted his biffle, corrupted him again, and would probably do it again. Oh, and his biffle still isn't entirely fixed. So... yeah. He mad. Which is why he is just going to mock you over the network until you are finally perma-dead and try really hard not to get anywhere near you ever again.
(And it bothers him a lot more than he would like to admit that he first saw Anon's face when you made him take off his helmet, but that's not a big deal in the scheme of things, right? Right.)
less pseudo-IC version: It helps if you think of Gibson as a cat who's been backed into a corner by something a lot bigger and a lot scarier than itself. (A really snarky cat. It's not a perfect metaphor, okay. xD) He's angry at Abraxas, yes, but only because he's completely terrified of him. Before, he believed Anon when he said Gibson had been infected, but since he didn't remember/hadn't experienced it, it was easier to sort of compartmentalize his feelings towards Abraxas (rage rage rage oh shit he's gonna kill us run rage more).
The idea that he could get infected is pretty much the most viscerally terrifying thing in Gibson's life right now, even if it's not technically a constant threat. He wasn't himself during the whole SHODANceparty, no matter what Abraxas said, and the fact that he can both remember it and actually kind of liked it (while it was going on, anyway) is... well, let's just say he really tries not to think about that.
Besides, he was a pretty terrible minion, when you get right down to it.so, many. words /explodes. no really ♥
