Karkat acknowledges the fact that while, yeah, Equius is really gross, he's competent. Gets shit done. Just needs to be shoved forcefully in the right direction.

Karkat extremely hates Equius' obsession with social cast, but not in a way where he'd directly confront him about it. The less it's talked about, the better. So if Equius brings it up, Karkat will either rageflip the conversation or avoid it entirely. Or force Equius to eat cupcakes????

But, yeah. Karkat puts up with him, because like all the trolls, Karkat feels oddly overprotective of him, even if it means trying to work out Equius' romance drama.
