Shepard you are a scary lady. :| She's a lot like the hardcore security types who were assigned to babysit/contain him back when he was newly awakened in his world, and he's never really forgotten the feeling that he was making their lives more difficult just by existing. HENCE ALL THE APOLOGIES. He does genuinely appreciate the fact that she's a white hat mostly, but yeah, all those hardcore linefacing soldier types only made things worse where he came from. He knows she's suspicious of him and that makes him suspicious of her, a little.

It's an infinite suspicion loop. Though, to be fair, since she'd probably disconnect him the moment it was convenient and drop kick Hypatia out of the ceiling at the first opportunity (provided she couldn't answer all the questions)...his suspicion is pretty founded.
